Copepods is a dominant group of marine zooplankton, and has an important role in the marine food chain. Copepods live in various habitats, i.e. freshwater, estuaries, and seas. Information on copepods in Indonesia mostly come from expedition reports in east Indonesian waters. Nevertheless, information concerning estuarine copepods is very limited. The Berau waters has a unique ecosystem. It has a high biodiversity, in most of them are copepods. Therefore, a study on biodiversity of copepods in Berau waters was conducted in September 2005. The objectives of this study were to understand the diversity of copepods species in Berau waters, to get available information on description and illustration of copepods. Biological and physical parameters were measured with analysis included dominance, diversity, and similarity. The results showed that there were fourty-four species belonging to 19 families was recorded. They include 27 species of Calanoida, 8 species of Cyclopoida, 2 species of Harpacticoida, 6 species of Poecilostomatoida and one species of Siphonostomatoida. The Calanoids were the most abundant in the community with Acartia pacifica and Acartia eryhtraea as the main species. This indicated that the two species were common and distributed more widely than others. During the observations, one new record of species (Centropages dorsispinatus), male of Kelleria pectinata and one new species (Oncaea sp.) were obtained.
