According to Lowry & Myers, 2017, The Cystisomatidae is sister taxon to the Dairellidae and deeply embedded in the Phronimoidea. Browne et al. (2007) and Hurt et al. (2013) also showed support for placing the Cystisomatidae with the Physosomata.
Zeidler (2003) created the superfamily Cystisomatoidea primarily based on the unique method of brooding the young. This character was not used in the analysis by Lowry & Myers, 2017.
