The specific epithet depauperata (masculine: depauperatus) is a Latin adjective meaning 'impoverished', and refers presumably to the reduced number of pinnules on the fourth pair of branchiae, where they are limited to the basal 1/3 on the posterior face, while in the similar species Prinospio steenstrupi Malmgren, 1867, and P. orensanzi Blake, 1983, they cover the whole branchiae with the exception of the tips.
